Recorder not keeping channels after autotune

Originally this started as a SageTV problem. Support suggested I try Recorder to see what was going on because I can't get SageTV to display any video. To make a long story short I can get Recorder to display the channels correctly which is great but I have to autotune every single time I start it. Recorder isn't keeping the channels setting after I shut it down. Any ideas? It works great as far as video now but why do I have to autotune each time I start it?
