How about this workaround?
Ok, I've disabled by EPG refresh last night & the same thing happened (BMT-scraped S/E details wiped again), so that is not the issue.
I've noticed that hitting "Update Metadata" in BMT web...

3. BMT correctly scrapes the Episode & Season number from the filename

I expect that the exclude filter means that any videos in the excluded path would not come up in the "Titles" or "BD/DVD" views in sage... The only way I expect...
