Leave the cable feed on channel 702 and the OTA on 2-1 (real RF channel 44-3) That way they do not get merged.

WBBM is not running as much power as WLS. Both stations are VHF-HI, not UHF like the others, so they are a bit harder to get with a UHF only antenna. (but at distance, it should not be a problem)

I have piles of SD15 Seagate drives and have had 2 failures out of about 30 drives in the last year and a half. I think that they are no worse then any other large (1+TB drive out there)

R2, is its' own release, released 2005 is more then just adding sp1. I run R2 with SP2 without issues... I would test the system's ram and hard drive for errors, that could be causing the HDHR...

TVs, (and HDTVs for sure) do not always scale content 1:1 of original aspect ratio. I would check and make sure that your tv does not actually overscan by a bit.. Sage proply setup, does not overscan...

I watch/monitor markets, plus DX with my HDHRs, so being able to look a given RF channel and see what is there, without scanning, is a HUGE feature for me at least.
