Surround sound differences

Maybe it is just my setup, but I get a different surround sound experience with the SageTV signal from my computer than from regular TV.

I get much more rear, left and right channel volume compared to the center channel with the SageTV. I have stereo output from my computer (not 5 channel) which is then processed through my Sony amp to the 5 channels. Same deal with the TV (Stereo out to the amp).

I noticed in the speaker setting on the computer I can choose desktop speakers, 5.1 channel etc. When I am using just stereo out from my computer, should i be selecting the stereo desktop speaker setting? Any hints, tips would be appreciated
