transcoding 1080i

I recorded a few football games in 1080i from an hvr-1600 in mpeg2ps 5.9GB/hr format. After transcoding into mp4HD and playing, the video is very jumpy. During transcoding, the system monitor shows about 85% processor usage. Has anyone had a similar problem? Does anyone know if it is a hardware related or software related issue?
