So then you just disable the SD versions of the channels you have HD duplicates of. Since Sage can't pick the SD version it will schedule based on the remaining HD options.

The airing is marked HD in the Sage guide data - I never watch live tv so i never see the interface of my STB.

Disabling the mirrored SD channel in this one particular case works, but this doesn't work for the movie channels. There are two movie channels in HD and 6 movie channels in SD. I don't really want to disable the 6 SD movie channels because not all movies are aired in HD.

I don't think there's much you can do there other than correct the recording yourself but naturally that's not ideal. I don't think this would be real hard for Sage to implement in their recording engine (assuming the show is marked HD). I think there's a "prefer HD" setting in the preferences file but I don't know if it's for shows or tuners, and I think it defaults to yes.

On the plus side you'll probably have more people pushing for this with the HD-PVR on the horizon. Right now few people can record in HD from their cable/sat box so I don't think it's been as big an issue but I see that changing soon.
