BMT / SAGE not removing deleted files

OK, this is a strange issue as I have done this many times before. This past weekend I moved a large number of TV show files from a drive on my PC to my NAS. In the past, as long as I left the original, now empty, TV show folder available, the entry would be removed from Sage on the next scan.
Well something changed this time. A large percentage of the moved files were not removed from the Sage library. The entries still show up, but are of course unplayable duplicates of the (new) correct entries.
What did I do wrong? Could the fact that thetvdb site was down for a while this weekend while I was making the changes have something to do with it. What can I do to fix it?
I already tried re-adding the files in the old location scanning, removing them, and scanning again. That didn't seem to work.

Shutdown the service and restart it. The re-scan after the service is restarted will remove them.
