Current Preferred Method for Compressing Shows

I've been using SageTV with SageMC for awhile now. I've been using DirMon2 to kick off processing of ComkSkip and show compressions using HandBrake CLI. However I'm finding more and more often Dirmon2 has stopped processing directories or little glitches in what gets processed.

Just wondering what the current preferred method is for doing show compressions. Making it as automatic and reliable as possible is a good thing with a good image at 720p is my preferred resolution.

I'm not looking to start any opinion wars just looking for solid current advice before I go try a bunch of different things.
